I have a shell with no seats, cluster, anything in the interior right now

before going any farther, you need to do hours and hours of research, you have to know if it can swap directly, motor mounts, electrical. Are they both electronically fuel injected? im pretty sure they are, now the wiring harness for the engine (may) swap and plug into the existing fuse box. if not, you could make a switched relayed circuit to run the ecu, and fuel pump etc. in these years of vw's everything is almost plug and play, audi should be pretty close. read read read. then read it again till you fully understand. you know what, ill find you some links.
